As the air is being split, half is going over the air split (outside the flute), the other half going inside the flute. This produces a harmonic vibration of the air waves.The holes in the body of the flute allows the air going inside the flute to escape at the flute holes. The flute players fingers, controls the air escaping at the flute holes. A different sound (note) is heard as the air escapes the body of the flute, at each hole. The sound is different because the wave length is different at each hole. The shorter the wave length the higher the note (pitch).
